These files contain post-translational modification (PTM)-associated missense single nucleotide variants in human genomes. The data are encoded as tab-separated files and compressed with the Bgzip utility. Index files allow filtering of data with the Tabix software. Three files are given: a) all possible protein-coding variants in the human genome hg19 that affect PTM sites, b) PTM-associated variants and substitutions seen in the ESP6500 project; and c) PTM-associated variants and substitutions seen in the 1000 Genomes project (G1000). all_hg19_PTM_variants.tsv.gz - all human single nucleotide variants (hg19) resulting in PTM-associated substitutions all_hg19_PTM_variants.tsv.gz.tbi - all_ESP6500_PTM_variants.tsv.gz - ESP6500 single nucleotide variants corresponding to PTM-associated substitutions all_ESP6500_PTM_variants.tsv.gz.tbi - Tabix Index for ESP6500 PTM-associated substitutions all_G1000_PTM_variants.tsv.gz - G1000 single nucleotide variants corresponding to PTM-associated substitutions all_G1000_PTM_variants.tsv.gz.tbi - Tabix Index for G1000 PTM-associated substitutions Column descriptions of tab-delimited files: Chrom - Chromosome of variant Pos - Position of single nucleotide variant Ref - Reference nucleotide in Hg19 Alt - Alternative nucleotide Symbol - HGNC gene symbol Isoform - Protein isoform, Refseq transcript ID ProteinPos - Position of substitution in protein ProteinRef - Reference amino acid in protein ProteinAlt - Alternative amino acid on substitution ClosestSiteDistance - Distance of substitution to closest PTM site nAdjacentSitesFlank7 - Number of adjacent PTM sites within +/-7 residues AdjacentSiteTypesFlank7 - PTM types of adjacent sites (Ph-phosphorylation; Ac-acetylation; Ub-ubiquitination; Me-methylation) ValidatedEnzymesDirect - PTM enzymes with experimental validation in sites corresponding substituted residue (direct substitutions) ValidatedEnzymesFlank7 - PTM enzymes with experimental validation in adjacent of +-7 residues PredictedFragileSiteOfKinase - If fragile site, kinase and position of modified residue contact - Juri.Reimand@utoronto.ca All rights reserved (2014) Juri Reimand, Omar Wagih, Gary D.
